You raised some genuine issues through your post. Indian government has deliberately buried the case against Col Purohit and sadhvi Pragya singh who are accused in many bomb blats in India.
Me being Pakistani have this perception that there are always extremists and moderates out there, but it is responsibility of law and order which controls them and abide them to control their own views and understandings.
